I'm expecting just to have some gunk at the bottom of my bottles, but can this cause any nasty side-effects?
Don't worry about it, as long as it's not a massive amount you'll be fine.I always end up with some trub transferring to the bottling bucket, at least it ensures you'll have good carbonation and fast.
Too much and it can get a little lively or cause bottle bombs, but that's with large amounts relatively.

Mark the cap of any really bad bottles so that you don't serve them to beer snobs. Drink them yourself and pour slowly. My family would freak out when they saw a little sediment in a glass! The sediment is high in vitamin B and is better than the pills people take for their health. I looks like crap so they think that's what your serving!
tap 1 Raspberry wine
tap 2 Bourbon Barrel Porter
tap 3 Czech Pilsner
tap 4 Triple IPA 11% ABV

Pipeline: Mulled Cider 10% ABV
